Basically I'm thinking of a block menu that allows an arbitrary number of nested pages displayed in the middle of the front page but with consistent blocks for all. There should be some nice navigation, and possibly also an option to display the navigation as drop down menus at the top of the page.

top of page navigation across the whole site would be a gift! I was just thinking of making a version for my theme which would ajax in a dropdown with my courses using YUI. If this could be combined with the YUI coursemenu it would be possible to jump instantly to any part of any course. As YUI treeview can be built to only ajax content in once a node is clicked, there would be minimal overhead on page load.
