Description
We have a webpage resource in a block on the main page: http://moodle.blueridge.edu/ called webmail that takes users to the site for setting up their student mail. Since autolinking is turned on and it's referenced in the main news/announcements, those references become links. However, when you click them, it opens the resource in a new window, while at the same time changing the main course page to be the one you normally get after editing a resource. This entirely defeats the purpose of having it open in a new window.
You can test this on that page. I suspect it's because the autolinking takes you to a php script that has to run, rather than have the autofilter automagically incorporate just the link and necessary target info. Not sure how hard a workaround would be.

we too have the same issue.
a url resource opens in a new window perfectly.
when the in-text autolink is clicked a new intermediate moodle page appears that asks the user to click on the link that then opens in a new window.
The user then has to click back to get back to the moodle course
