There is no option to completely disable the smiley filter.

 All   Comments   Change History   Version Control      Sort Order: Ascending order - Click to sort in descending order

Anybody got any thoughts where this should go? Should it be next to the other emoticon settings in the HTML Editor page or should it be in the Filter Settings page. I'm not sure

Yes, I think those will go to the "Emoticons Filter" page in Moodle 2.0 (MDL-17839). Also, just for reference, emoticons can be disabled completely by deleting all those pairs of by setting $CFG->emoticons = false in config.php file.
