Well found this accidentally, don't know if this is the original "intended" behavior but it surely is very different from the latest 1.9.x build. I was testing with 2.0 dev (build date Nov 20 2008) and found that when I leave everything as default, and try to restore a course from 1.9.x to 2.0 by uploading it. After I upload the file I can't seem to be able to restore it (options are now missing). See screenshots.

I have the same problem. I use a master course and duplicate it by backing up and restoring it. I backed it up but the restore selection is mot there. http://collegiateindependentstudy.org/ 2.0 Dev FreeBSD Apache MySQL
