See discussion on https://moodle.org/mod/forum/discuss.php?d=241688 . Everything but mod/*/version.php uses $plugin, just those version.php files are an exception.
Since usage of both $plugin and $module is now possible, there is nothing that stops us from unifying it and getting rid of $module altogether.
I have tested the change locally by re-installing Moodle and it works just fine. Once this is integrated, we should change the documentation in http://docs.moodle.org/dev/version.php and new module template.
